The race circles the Fuji Five Lakes area around Fujiyoshida in Yamanashi Prefecture, where runners pass the World Heritage Mount Fuji, clear lakes, and cherry tree avenues in full bloom. Every distance starts and finishes at Fuji Hokuroku Park, and the race has five options from 62km to 120km, each with its own time limit and checkpoints. Entry is staggered with a wave start, and under-25 places are available in the 62km, 80km, 100km and 120km distances. Runners must carry their own bottle and cup because aid stations serve water without paper cups. Race numbers and timing tags are mailed out in advance, so there is no on-site bib collection. A new FUJI100K RECORD CHALLENGE category is being prepared for JAAF certification, though this certification is not yet confirmed.

The Elite category requires a 100km road race in 7 hours 30 minutes or less for men, or 9 hours or less for women, since 1 January 2025. The General category requires a full marathon in 4 hours 30 minutes or less, or a 100km finish within 12 hours, since 1 January 2025. A running watch is mandatory and runners count their own laps.
The organisers are planning to obtain certification from the Japan Association of Athletics Federations, but certification is not yet confirmed. Certification depends on the review process and may not be granted.
